If I were to undertake an "overhaul" and go through my Proluxe, which would be the best sounding and best quality caps to use for replacements? Both Filtering and Signal/coupling.
I am considering a full up cap job and want to use the best, but not sure what the differences are in some of the available caps on the market.
Also, would plate resistor changes be in order while I am inside with a soldering iron?
Clarity and headroom without losing that sweet tone would be goal.... I normally use 6L6s or 5881s in this amp.

Sprauge Atoms for the electrolytics- this is what most people recommend, and are pretty much a "no brainer" choice.
I use, and swear by, paper-in-oil (or foil-in-oil, if you will) caps throughout the signal chain. Sprauge Vitamin Q, Hyrel, Gudeman are popular brands. Try hamfests and the like for sources, as on-line retail outlets can get a little pricey, yet as there's not alot of 'em in an amp like that, it may be your only option.
If you don't have 'em already, changing to carbon comp. on the plates will help give the amp more of an "authentic" sound, however they are a bit more noisy.

For Clarity, Mallory 150's. Paper in oils in the proper positions work well, and can sweeten the sound, but, darken it if used exclusively. This is my opinion.
Paper in oils can take more abuse due to their self-healing properties, but aren't always the best choice sound wise.
Most of the newer electrolytics work great, I would go with the 105 C temp rated electrolytics, again this is my opinion. Even the $4k high gain channel swithers are using the Xicon stuff.
The newer carbon films will give the warmth of CC's and are quieter in plate load posistions, Look at pics of a TW. I prefer Dale RN resistors in plate load posistions.
