I'm having trouble finding many builders/luthiers that build neck-through guitars but aren't aiming for metalheads. I'm actually interested in having a completely custom guitar built; so much so that I'm considering trying myself :NUTS Any help?

McNaught! It is one of his calling cards. My Doublecut Semi-HB (chambered) with neck-thru construction puts out the most lush, heavenly tones imaginable. A bit pricey, but exquisitely built and just full of tone.

+1 on McNaught..I got mine in March. I've never had a more resonant guitar!!

If not not worried about a budget, might as well take a look at Alembic as well.

Sadly budget is a major consideration; I'm really just dreaming for now. I've actually been to the Alembic "factory" in Santa Rosa. The stuff the have just sitting around is crazy, amazing stocks of wood. I was so blown away by everything I saw I forgot to take a lot of pictures. I did get a few though:

I played this one for a while http://www.gbase.com/Stores/Gear/GearDetails.aspx?Item=1508895 as it was the only one they had out there about to ship. I really don't care much for the style of Jerry's later axes, preferring the Wolf style, but that guitar was insanely perfect.
And guys, thanks for giving me all these things to drool over!

Actually, Rickenbacker 600-series guitars are neck-through bodies that don't have a heavy metal look or sound (at least, I'd say it's not what they do best). Obviously, it wouldn't be the custom route, but you might want to check one out to see if it makes you happy. They're not too pricey either.

Her looks at the very least match the sound. Totally insane in every way. :drool
I give alot of the credit to Jim Wagner @ WCR. The LR Baggs piezo bridge is amazing as well.

I must be the crazy one, I say build it your self! you will get the exact instrument you want, you will learn a ton, and it really is fun!
I just finished up my first jab at being a Luthier and it was a neck through... albeit a mandolin. the results can be seen here:

Build it. Get a neck from Sole Mate and glue on some body wings.

They do nice work, replace the pickups.
