So, it has effects such as chorus, phaser, and auto wah.

Some of those I'd usually put before distortion, some after. I wonder how that'll work with an all-in-one unit?

Exactly. I'd usually put phase and wah before, and chorus after.

Itd be great if, instead of two inputs and two outputs in stereo...

They used the first set as a PRE gain and the second set as a POST gain, and with each preset you can decide which of the two the effect will sit. And then you put your gain pedals in between these two sets.

Almost like an effects loop on the Modfactor thats always on - its where you insert your gain, comp, dist, etc.

Completely agree. I'd imagine that would be a major architectural issue though, so I'm not holding my breath. It does seem like some of the best effects will be of little use to me if I can't put them pre-gain, though...
