better for what. without knowing what you are going for i don't think anyone can give you an answer.

well ... 69's pups are usually found on strats with rosewood/maple necks not maple necks

i was thinking with a maple neck having a brighter, snappy tone and responce and 69's are also quite bright too. and adding in a alder body that would make for a overly
bright guitar

50's pups have more mids to round out the brightness of a maple neck and alder

The only thing that matters is the way it sounds.

I'd be focused on whether the board radius and the type of bridge were well suited for the heights of the pole pieces and what switching made sense given that the 69s are not RWRP.

Until I actually hear the neck or body in use I would not care to make any predictions about how it might sound next to another neck or body.
