...is there a way to eliminate the latency when changing patches?
I really like the sounds I'm getting out of the thing but that dead air during preset changes is a real annoyance.
I'm glad my GSP1101 doesn't do that.

The 1101 has no lag because it has dual processors in it. The GNX 3000 doesn't, so there isn't anything you can do.

GNX3000 actually has 4 procs...but combined they're only as powerful as a single Audio DNA II proc. There's no way to reduce the patch change latency.
However, it does have a manual mode with amp A/B switching allowing it to be used like your typical pedal board. The way I used to run it was set up with a cleaner tone and crunchier tone for the A/B then the TS9 model to kit everything up a notch gain wise, and then assign the expression pedal min/max to control amp level for boost. Kick in the mod and delay as needed.
If your the type of guy which needs to switch between multiple highly effected different tones within a song, you'll be in trouble. But for the average player, manual mode is the way to approach things with the GNX3000 (with different presets for different songs). I actually liked some of the tones in the GNX3000 more than the current RP/GSP line. I often wish I still had it...

I tried one out, but never purchased. I do remember making a mental note at the time that Digitech had finally turned a corner on their modeling. I agree that it has some great sounds within it. Later, I did purchase a Digiverb and an RP250. I've been happy with both.
I believe Marc Jefferies...aka MetalheadUK owns a GNX3000 and uses it to produce most the music he posts online. It sounds excellent. You might try PMing him over at HC to see if he has any ideas.

I figured the latency was unavoidable but hoped there might be a workaround.
Not a big deal, the GNX still makes a great backup and has a few cool things that the GSP doesn't.
