Can Bad Monkey be modded for this?
I'd like it so that my BM could split my signal into two amps. It has two outputs. But one is meant to go direct. So it has some speaker emulation on it. I suspect that would color the sound in an odd way if I went into an amp. Can I disable that speaker emulator on the second out so that each one can go to an amp?

You should go ahead and try it as is with your set up. I like how mine sounded when using both outputs at the same time.

I have tried mine with two amps, and it sounds just fine as is. I've only done a few gigs like this, but no complaints. Hope this helps!

there's no speaker simulation, just more mids but im not sure at exactly what frequency. go ahead and do that.

my schematic shows a filter to give a sort of speaker simulation, but the bad monkey is using surface mount components. Most DIY'ers don't like to mess with smd stuff.
