Checking Intonation

Understanding that there is no such thing as "perfect intonation" and a varity of factors go into affecting intonation, what is the prefered method of striking the string during the adjustment precedure? i.e.:

Thumb or pick?
Strike near neck or bridge?
Use the neck or bridge pick-up?

Both fretting pressure and method of striking the string should be the same as when you are playing the instrument normally.
