    I have a 25.5"-scale guitar tuned down a fourth, (B E A D F# B).

In order to maintain a good tension in the strings I got the heaviest gauge I could find, 14 to 72. It feels like a nice set of 11s.

BUT I'm wondering if just having the guitar tuned this low anyway is going to create major intonation issues?

Is there a reason why baritone guitars have a longer scale than a guitar, other than to have a lower pitch at a certain tension with a set of regular strings?

    Thanks...

Fret each note and read them on a tuner and you'll see how bad it looks. Even the most basic tuner will tell you if your off. Check 12 then 15, 17, etc...
