Aren’t they both EU though?
Different countries still have different tax rates for different stuff. This mostly becomes into effect if I for example buy a guitar from Thomann in Germany and when they sell it to me, they apply the Finnish VAT rate because if you do X amount of business with Y country you need to use their tax rate.

But the real reason why they have the warehouse in Spain is that it's most likely cheaper to rent or buy the space and it's much cheaper to also ship the guitars out compared to the more remotely located Sweden. Probably also cheaper to hire local folks who inspect and manage the goods.
