What is the best way to construct and mount a routing template for a neck pickup on a set neck solid body guitar? The neck kind of gets in the way for mounting it flat to the guitar body.

Cutout the template so that it fits around the fretboard?

The template should be raised to make enough area for the router table to slide on freely and to fit around the fretboard extension.
If you're gonna make your own template (which I recommend), make it large enough to secure it to the body and, again, not get in the way of the router. You can use a ready humbucker template to rout a custom made one.

You'll need a long bit to reach the desired depth of the pickup routing, normaly for a standard humbucker the deapest will be two spots where the 'legs' drop in.
