Yes. You can upgrade everything if you want.
Pickups would be easy. Trem block would need one specifically for Affinity thickness, but they make them.

Nut
Neck
Neck plate & screws
body
pickguard
wiring
pickups
saddles
bridge
tremolo block
potentiometers

So going to Lollar pickups will fit and Callahan tremolo block and bridge ?

The Lollars will fit.
As I said, there are aftermarket options for the Affinity series; the Callahan bock will be too long unless they sell a specifically shorter one, and the string spacing may be different for the bridge. As with ALL aftermarket parts, it is up to you to ensure you're getting the right items.

Sometimes I change the strap buttons.
On a more serious note, I have pickguard templates for some of the older Squier Affinity series, and many of the other Affinity like the Jaguar Bass H, Jazzmasters, Teles, Basses. They're fun mod platforms.
