This might be a silly question, but it recently occured to me... Is there a reason for why I should use mainly the volume pot when I want to clean up distortion? Turning down the volume pot results in a loss of highs - my tone cleans up, but it sounds muddy. Can't I just run a volume pedal first in chain before all dirt, and have the benefits of less dirt while also preventing any loss of my highs?

Well that isn't very punk, is it?
You indeed can do that, though personally when I use my volume pedal to clean up, I put it right before the first, not first in chain. I don't think it would save you any more tone than your guitar's volume know, it's just easier to use.
