The first time you can hear it is 0:08. Do you think it's a regular wah pedal or is it some kind of auto wah/modulated auto wah?

Definitely sounds like an auto-wah or phaser or some kind. The modulation is too perfect for a foot wah.

I have a video of a live show from that era (unfortunately this song wasn't played) and their guitarist had only a Vox wah, Phase 90, L6 MM4 and Boss DD-? but obviously that doesn't mean that some of that was used for this studio version...
